Looks like the archiving / cron function stopped working (not sure why). After a while the manual update couldn't complete because there was too much data and the script ran out of memory.
I've made a couple of changes (v1.05) to try and prevent that - by forcing an update if there has been no archive for 48 hours, without using cron.
@xorsyst - I've updated your script with the latest version, so the message should be gone.
@jshare - update to 1.05 and then do a manual update. If it still fails, then open tracker/oiopub-load.php and comment out the following line:
$temp[$exp[$z]][] = $v->ip_addr;
Then re-try the manual update once more (remember to uncomment the line afterwards). If it still fails, it's probably a WPMU related issue.

Ok Simon, I'll give it a shot tomorrow, it's getting late but I wanted to get this in. Even though I have the tracker turned off, a buyer confirmed that he's still receiving weekly email reports, but without the tracker on, there's nothing in them (at least, nothing useful).
Shouldn't the email stop with the tracker off?
Just added an extra check in to prevent emails being sent when the module is turned off.
I've now got a new module under-going testing. If all goes well, it should resolve all the archiving problems. It should also make the stats a lot more useful to advertisers!
I've installed the fix announced in the latest Alert, and re-enabled the tracker. I can no longer reproduce the bug. I'll be back if I notice anything funny in the next few days. Thanks Simon!
The warning message is no longer appearing for either of my blogs, however there may be a new bug. Blog B (the one where the tracker was working pre-fix) claims to have "No results found within search paramters" (tangent: notice typo) when I know that there have been clicks.
Any ideas where that might be coming from?
Ugh...I think the tracker is cursed. Anyway, upgrade to 1.08 and hit the 'manual update' button and let me know if that fixes the missing data error.
