Just wondering if you could describe how best to do this? For example, if I have a main portal site with other websites (not multi-user) in sub-directories what is the best way to go about this? For example:
    main portal: mydomain.com
    subsidiary website: mydomain.com/subsidiary1

I would set up OIO in the primary account and offer ads in the normal way but indicating the sub-directory or sub-site? I would then add the code in the normal way into the sub-sites template/widget...? Thanks.

Sounds like you've got the right idea - install OIO on the primary account, setup ad zones for your different sub-sites (using a naming convention that includes the name of the sub-site) and then put the relevant OIO's javascript ad code on each site.
